Wish I could be of assistance here. Unfortunately I'm on the AAU I beta with the updated set of CJ4 instruments for that plane.
It's an odd issue though. With all the hours I've put into the CJ4 over the last year, I never once encountered the problem you're describing nor has anyone else reported it, despite the CJ4 instrument suite being our most popular.

Not found the connection yet...
Before takeoff, HDG worked
In-flight before engaging AP, HDG worked
Engage AP, HDG failed
Disengage AP, HDG still failed
Land and park, HDG worked again
Very odd

Sounds like an issue in the simulator itself?
You can try assigning heading events to keystrokes and see if that makes any difference.

Using the mouse against the on-screen HDG knob in the cockpit works fine, i'll try some keybinds on the next flight though

You don't know what events are triggered with the mouse, therefore the keyboard.

Ready to take off - both knobster and keyboard HDG bindings worked perfectly
In flight, AP engaged in HDG mode, both control inputs worked fine
In flight, AP engaged in LNV1 mode enroute, the knobster failed as before but the keyboard bindings worked ok, however they also altered the heading of the plane which seems odd as it was on a programmed AP nav route and in NAV mode

Not really You probably have to use custom events for this.

For what?
It used to work well, when in LNV1 mode, you could twiddle the HDG setting as much as desired and all that happened was the pointer moved on the dial, now it either does not move properly with Airmanager/Knobster or if you use the keyboard it does move but alters the AP course somehow.
I just can't see where to ask - the fact it alters the course when it shouldn't seems to point to either MSFS or Working Title who made the CJ4 mod but which one?
