Problems with mode selection for individual aircraft

I have a number of custom command sets for several of my aircraft and I'm having some inconsistences using them with knobxp that I don't understand. For a while the selection process of modes was not working. It appeared that there were indexing problems on the selection list. The latest download (9/7 at about23:30 UTC) seems to have corrected those. However, now some of my json files don't appear on the selection list or on the individual aircraft file where I can true/false select them. They are in the mode folder ok and selectable there for editing and with order codes that should put them near my json files that DO appear on the list and are working fine. There is no obvious difference in file names or json content that could explain this. Does anyone have any suggestions as to what I might be doing wrong to have some of my modes left off the list.
